Are the fans always on or just when needed?

I believe that the fans are on all the time when connected to +5 v. & Gnd. You could program them to be controlled by a PWM signal.

What is the width of the two fans?

Each fan is 25mm x 25mm measured on the x any y dimension. There are mounting hole supports on the diagonal corners. The diameter measured from edge of mounting holes from one corner to the other is about 33mm.

Thermal pads tore in many pieces as i pulled off the clear film. what size do i need to replace for cpu/usb chip?

Same size as the chip, or slightly larger.
